Ok Asus999, first off welcome to AH. I know this new tech can be confusing at times, but going on a rampage on forums like here won't get you the right attention.
Now that we have this out of the the way.
Pure Direct mode bypasses the YPAO and any other manipulation of the sound. (clearly stated in the owner's manual). EDIT- AFD found on Sony's receiver isn't the same, in the case of the 2600 just set the receiver to "Stereo"
For you CV's set them to large and set them to "BOTH" this will direct the LFE to both the Front L?R and the Subwoofer out.
As for the LFE/Bass you can go into the the Set Menu options, double check the LFE volume and the LFE Mix. There are two settings one is the level for your sub and the other is to attenuate incoming signals. I have mine set to -10 for the sub volume and +3 for the LFE Attenuation (this gives me the best over all bass performance).
Sony's ES series have a very simplistic setup processes with little to no tweaking involved (my dad has the STR-DA1ES). Yamaha on the other hand is more involved beyond the typical +/- settings for each channel. Read through the manual and take the time to read the "notes" they leave.
