My tips for the Audyssey. Invest in a cheap mic boom, and mic adapter. Use all 8 positions, always, and even if just one captain's seat, use those 8 positions all around that seat. Write down all the settings it gives you, and then write all the new settings that you may have changed. You'll almost be guaranteed to reapply xover to the mains, if not other speakers. Not Audyssey's fault, it's the manufacturers.
I am sure it must have been remedied by this generation, but just in case it's anything like my 805, if the display seems extremely bright, you'll either want to always keep it at low setting, or replacing the resistor with a stronger one.
When you bitstream TrueHD, the Onkyo will always default/engage the autoflagged DRC. You have to hit "late night" twice to defeat it, and you can't really do it until TrueHD is selected and the movie is started. If sending as mch PCM predecoded from the PS3, no worries, just about every other brand out there does not have this issue.
