Right now my main question is why does audyssey turn the subs so far down.?
Do people like Dynamic EQ in audyssey?
Audysee is just a helpful set up to and kind of like a EQ? Dolby Digital and everything else just uses the audyssey settings? Correct?
This is what Audyssey did for my in room response.

The green line is before Audyssey made adjustments. The red line is after. The top one is my sub and the second one is my left speaker. It goes for the most even, flat result where you sit.

A lot of us like to bump the subwoofer level about 3db above where Audyssey sets it. Try giving it a bump after you calibrate.

I run my DirecTV box to one input and I run my DVD player into one input . That way if I don't want to turn the receiver on I can still watch and listen to anything
I'll repeat. Run everything to your receiver. One HDMI cable from your receiver to your TV.

Your receiver has "passthru". It means you can turn on and watch/listen to TV without turning on your receiver. The receiver simply passes the signal thru, without alteration... ie old school.

I do love the dynamic EQ function on my Denon, an AVR-x4000. I use it mostly at -5 for music, and 0 for tv/video. Like most others, I turned my sub up from where Audyssey set it, by about 6-8db depending on the source.
