Does Audyssey automatically adjust the phase of the sub or is there some manual thing that you need to do to set it properly. I set it to 90 before running the setup program.

Normally you’d just leave at zero. If there’s a problem with the XO region, like either side of 80hz you can add a couple feet to the distance in the AVR. Messing with phase(which is kinda the same thing) is usually only beneficial when dealing with multiple subs. How did you choose 90?

Phase is different than distance/delay settings in the AVR which is looking at signal delivery for any impulse and getting the channels matched up. The Phase setting is much more finite in what it will do. This article from S&V describes it a little better and how to address it. As with so many things, there's not a single perfect solution, rather one has to look for the best overall response. :)

Definitely agree with bill on the 90º thing... best to leave it at 0º usually unless you had a friend help you set it by ear.
