I'm running a stereo receiver with an A and a B channel but no sub pre-out. Also I'm running to PSB century 800i tower speakers. Would it be best to hook up the sub to the B channel or would it be better to hook the sub up to the A channel and then run the speakers fom the sub? Thanks.

Use the A channel and run the speaker wires from the receiver to the sub and then from the sub to the main speakers.

Most A+B speaker switches are wired in parallel. If you hooked up the sub to B then you would have to use A+B to hear it but due to the parallel wiring the impedance seen by the amplifier will be very low and it probably won't be handle to handle it very well, if at all.
