Purchased a Yamaha HTR-6130 need help hooking it up.

I just picked up this receiver. I'm new to this and don't know what would be the best way to hook all this stuff up. I read the manual and I think I'm more confused now than before. There seems to be a million different ways to do it. I have a Sony Bravia 46" lcd tv. A HD Cable box, and will be getting a blue ray player shortley. I currently have the cable box hooked to the tv with a hdmi cable. The tv has two hdmi inputs. The receiver has 2 hdmi inputs, one out. I was planning on just hooking a hdmi from the cable box to the receiver then to the tv. But in the manual it says, "Audio signals input from at the HDMI jack are not output from any speaker terminals but output from the connected video monitor". Does that mean I need to hook up a hdmi and seperate audio cabels? Then it mentions digital audio cabels and optical audio cabels I just don't know which way to go. Any help would be appreciated.

You are correct, you receiver doesn't process any audio over HDMI, it only does HDMI switching. You will need a digital optical or coax connection from each of the A/V sources to the Reciever. If you want, you can use the HDMI switching feature on the receiver or connect video directly to the TV.

So does that mean that I would have to run an audio cable from the receiver to the tv since the hdmi will not carry any sound out of the receiver? Would it be better for me to just leave the hdmi going from the cable box to the tv, then run an audio cable from the cable box to the receiver?

To clarify, the audio and video from the HDMI will pass through the receiver to your TV. So, audio is carried out of the receiver over HDMI. What jcPanny was talking about is that your receiver can't extract audio from an HDMI input and then play that audio through the speakers connected to the receiver. Because it can't extract audio from HDMI, that's why you need to connect some other type of audio cable from the cable box (and your other sources) to the receiver in order to listen to it over your main speakers.

Either optical or digital coax would work just fine. I prefer digital coax because it's easier for me to connect when I'm reaching behind my entertainment center (it's just a round RCA connector), and the cables seem more robust to me (copper cable versus fiber optic cable).

Definitely an option. The only reason to route the HDMI cables through your receiver is if you want to use your receiver to switch between the video sources, as opposed to switching video inputs on your TV.
