Need help choosing a home theater set up

After my previous advice from you not to buy a sound bar and to rather build one, I tried for few weeks to look around and got pretty overwhelmed (I think I took in too much info in too short of a time and went cross-eyed!). Ended up buying the Home theater bundle with Pioneer VSX 5231 and Bose acoustimass 5.1 system ( this may not be the best name to mention here but...) with belkin bluetooth for about 800+ (total). After tweaking with it for last 3 weeks, I realized that the remote control for Pioneer sucks in the fact that I cannot program it to control my Panasonic Plasma. So, Now I have TV remote, ROKU remote and Pioneer remote. I like the sound overall. My use is a mix of TV/movie/Audio.
So, my issue is that now that I understand more as to what I need from my receiver, I need help buying a decent receiver and speakers.
If I keep my total budget at 1000 dollars (About 300ish for receiver and 700ish on speakers), is there a decent set better than what I have right now, with a great universal remote. (I do not care about internet capability since I can use ROKU to do all that) Bluetooth maybe helpful but it is not a deal breaker) even 4-5 HDMIs ins are enough for me.
I saw few deals on YAMAHA 5.1 Channel Network A/V Receiver - Refurbished (RX-V475-R) for $200.00 at Frys vs Onkyo 595-watt 7.2-Channel Network Receiver, model no. HT-RC560 for $300 at Walmart. You can mention any other receivers too, if any come to your mind.
Also looked at another HT set-Onkyo HT-S9400THX 7.1-Channel Network A/V Receiver/Speaker Package for 800+ at Amazon (as recommended by another website)! Or any other speaker set that Y'all can think of on top of your head.
I will really appreciate any kind of help.

I would think about 3.1 to start - along with the Denon E300

For the sub - look at HSU STF-2

Thanks guys. I think starting as 3.1 or 2.1 with floor standing speakers will be a good idea. I am gonna go to bestbuy and listen to few! Thanks for your input on this.

$1000 should be plenty to buy a decent system, in this price range for a 2.1 HT system I would spend the bulk of your budget on a sub, its going to make or break your results... Ass far as starting with towers, I don't see much of a point in that.. Im not saying it wont make you happy, but if you know you will be upgrading in the future? I would start with books... I prefer books when using a sub, you are crossing out the lower end anyway and end up with the cabinet res that comes with larger cabinets... plus more cost for less sq.. {in most cases}..

I would go with...
VTF-2 MK4 Subwoofer $519
DENON AVR-E300 5.1 3D Networking Receiver AirPlay | Accessories4less $190
then a pair of these HVL-1 Two-Way Loudspeaker | Wave Crest Audio $230

That should be a great start, then all you need to do when you decide to upgrade is buy a new front 3 and move your wave crests to the rear, I own a pair and they are nice, depending on your room size you may want to upgrade to something larger, but if you like them then you can just call up and buy another 3, you wont know until you get them in your room and watch a few movies..
BUT take my advice don't skimp on the sub, I own a pair of them vtf2's and LOVE them, IMO its the best value in HT subs rite now, clean, clear, and tons of output...

Another option is the AJ pioneers, search the forum, tons of info on them around..

Towers do look nice, and in my formal living room I have a pair of towers in my music only system that I love, but for a budget minded HT system I have to lean towards bookshelfs... I even use books in my large living room, I am sold on books with subs...

This is true. And I have to agree getting them crossed over perfectly is a pain in the ass.
