Dirac bass control not fixing peaks and nulls

You make no sense. What do you mean bass control aligns phase? It can't as that control is on the sub. I have a strong sense that your sub is 180 degrees out of phase with the main speakers.
phase phase is 0 default in svs app

That means nothing and is irrelevant. What matters is what the phase angles are at the crossover point where that dip frequency from the mains and sub meet. At that point what you set it to is totally meaningless. If at the point 90 Hz from the mains and sub are 180 degrees, which is half a cycle, out of phase, you will get just that null you are measuring.
