Try running Audyssey with the subwoofer turned off in Speaker Setup.
May I ask why? He should either not use Audyssey as TLSG suggested. If he is going to use it, then he should follow instructions by either Denon's or Audyssey's (better IMO).

I haven't heard what the OP complained about in ANY system when I have used Audyssey and I use Denon's recommended procedure- after all, they did build the AVR and the interface for Audyssey. Why would Denon's trainers tell us to do it in a way that won't work, when they know we NEED it to work, as the ones who are selling and installing their equipment? That would be insane!

So I guess we are in agreement on this, that he should follow instructions, but in their instruction manual Denon did not tell us to turn the subwoofer off when running Audyssey. Did you make a typo in your post#20 then? Again, you said:

Actually I don't think you can even turn it off in speaker set up but you can set it to "none". As soon as you set it to none, it will set the mains L,R to large.

You guys are awesome. All of you. I did not properly connect the subwoofer. I don't have an lfe connection so I am using a y cable. So I had the subwoofer connected to the low level input instead of low level output high level input. So I just switched the pins and the sound changed. I will run Audyssey again tomorrow and I think I will get much better sound. I will report tomorrow. Thank you again for all of your help.

Setting it to None is the same as turning it off but the mains can be changed to small at any time. The reason I recommended turning the sub off in the Denon is so Audyssey could achieve the best response without it and if it sounds better, it might indicate a problem in the subwoofer.

OK thanks, so it is a trouble shooting step.

I
checked the parameters of the speakers and the subwoofer distance is set to 7 meters which is not correct. The subwoofer is next to the left front speaker and is almost 3 meters oway from my listening position. Audyssey is wrong. Can I manually set the distance and correct it and what effect will this have? The subwoofer is much louder than the other speakers and is this because of the wrong distance?

If you had followed the procedures I listed/linked, then leave it alone. Depending on your room, 7 meter could be the right distance acoustically speaking in order to match up with the other speakers. If you change the phase know setting (suggest you set it to 0) and re-run Audyssey, the distance will change but again, leave it the way it is especially if it sounds good to you. You say the subwoofer is louder, but you really can't go by your ears, you need a SPL meter.

I have a strange subwoofer problem. The subwoofer is too loud even when I totally lower the volume on the sub and on my denon avr 3313ci. I tried resseting the denon but no success. Now I can't run Audyssey properly because the sub always shows - 12 dB. Help please!!!

Just want to be sure when you said reset you meant reset the microprocessor as described on page 176 below. After that, set the volume on the subwoofer to 9 O'clock position, crossover to maximum (200 Hz according to Canton), and phase to 0 degree. Then run Audyssey again and see what happen. You don't need to do anything with the volume on the 3313CI as it will be ignored anyway when you run Audyssey.
