Audyssey and time/phase alignment re: pure direct

The first thing Audyssey auto calibration does is match levels and align the time/phase/distance of the speakers using the initial mic position.

My question is do the Direct and Pure Direct modes utilize these settings or do they ignore them along with the rest of the EQ calibration.
My ears are telling me a factory reset is required to lose the phase settings, but I may not be associating cause and effect correctly.

I don't think so. Pure direct turns off Audyssey off so that means no more time/phase processing. Just to be sure, you should email Denon, Marantz, or Audyssey.

AFAIK, pure direct only bypasses the equalization, not the distance or level settings.

Just got word from audyssey. Direct and pure direct do not bypass distance and level.

Trust you ears won! I must be thinking the "analog" on my 3805. It has direct, pure direct, and analog. No excuse though, I was just wrong.

While I appreciate the humility, I would not say you were wrong, you said "I don't think so" and suggested checking with Denon, Marantz, or Audyssey; indicating uncertainty.

One thing I noticed is that Direct still allows you to access the setup menus and you can notice the (in my case) uneven distances to the speakers while you cannot access the Audyssey EQ settings (because they are dead in Direct). After a factory reset, the distances were both set to 12 feet (which must be the default).
I guess I could have manually set the distances to 12' instead of the factory reset.

One thing about Audyssey is that when you ask them a question you usually get a real answer unless it is outside of their knowledge base. At least that was the case when Chris K himself was answering questions. D&M on the other hand also answered questions within a reasonable time frame, but half the time their responses did not sound credible, that's just my own experience though, YMMV.
