What these green bars are in the upper right hand corner of the post boxes.
How and why do they increase?

What do they mean?

Why do some of them say different things when you hover over them?

Reputation. Red = not good. Green = good. You have a lot of thanks over a short number of posts, so your rep is high. Go to your User CP and you can see some info.

Does this also account for why, if I have the same number of bars as someone else it says something different when I hover over it?

Yes, based on number of points accumulated, not number of green dots, though users with so few posts generally don't have as much rep as you New users generally only have a few green dots.

I see I see, I was confused because I was wondering why I seemed higher than other people who have about as many posts as I do. Interesting.

I only have one more question, Is it points earned/time = reputation or is it just how many points someone's earned?

Points earned only, as far as I know, by people doing an "add to reputation" or by "Thanks" on your posts. Add to rep is in the scale icon in the upper right hand corner of the posts above the stats.

Saying the points are earned isn't quite right. The points are actually just given. Whether you earned them or not is a different matter. The more points/time/posts the giver has the more points he gives. The value of negative rep is 50% of the givers positive rep power.

If you click on Community > Members List > Reputation you can see the top point whores. Here's a list of ill favored contributors that have chosen this site to be d!cks on. They are usually the more interesting posters because they invariably cause a sh!t storm of one kind or another and drive the membership crazy.

Yeah, I know it is a little more complicated than that, because when I give negative rep it really takes a lot away...and we've had that discussion many times about the rep system isn't moderated so you really don't have any options if someone gives you bad rep.
