The level settings look reasonable. Your height speakers are quite small so they probably have much lower sensitivity than the other speakers and the subwoofers. As HD explained, Audyssey has to do some balancing act to make sure there are some headroom for each channel, that's why it lower the level of the subwoofers to match the tiny height speakers. If it set the subwoofers to say -1 instead of -8.5, it would have to boost the height to the maximum level, that would not be a good thing.

Audyssey will not do the subwoofer only, but you can select it to L/R bypass that will not apply the Audyssey EQ effects to the front left/right channels.

By the way, your towers look big enough to produce some serious bass, so I suggest you set the L/R crossover to 80 Hz or higher, especially if you use the L/R bypass feature. Audyssey XT32 can do a good job integrating tower speakers with good bass response to the subs, but in my experience, may not be good enough for every case. So crossovers of 80-100 Hz may do better for many rooms than 40-60 Hz.

I did not know that Peng about Audessey trying to integrate all the speakers. I guess the simply things are easily over looked. Yes you are right both my front and rear height speakers are small. The aren't even real height speakers. I wanted the Atmos integration and I've had the 4 sitting around forever from an ancient HTIB and used those. I'm sure getting real speakers would open things up even more. So if I understand you if I use L/R bypass Audessey correction will not be used on the front mains? When you say up the crossover are you saying change from my current 80hz on the mains. I didn't state how I have that set up.

Should I keep bass sub mode as lfe+main?

Looks like Audyssey did the right thing setting the front speakers to 80 Hz. In that case, leave them alone.
The surround speaker look quite small also so I am surprise they are getting 80 Hz too. Did you change it manually? I would up them to 100 Hz to let the subwoofers do more.

Have you set Dynamic EQ to "On". That's the default setting anyway and I think most people would like it "On", except those who listen loud, like close to the reference level (Volume at "0").

Audyssey sub levels are independent from speaker levels; sub trim level in the avr is adjusted as per the sub's gain setting (and the separate sub level setting at the beginning of the Audyssey run),speaker levels are independently set from the subsequent tone pinging. At least with each of my Audyssey equipped avrs....I've experimented with different subs/settings and speaker levels didn't change (but speaker levels are determined by the mix of speaker distances/sensitivity details). I suppose that could depend on specific implementation by the avr manufacturer of Audyssey but that's the way it works with both my Onkyo and Denon avrs. Seems YPAO (Yamaha's req) does use the sub level more in conjunction with speaker levels as a complete set from what I've read....

ps The sub wattage isn't all that meaningful unless you know the sensitivity of the system....JBL tends to use fairly sensitive drivers....
