So, the AVR came yesterday. got it all hooked up and ITS AMAZING! The Sub is amazing as well, gives that nice low end I've been missing all these years. Thank you to everyone that recommended I get the AVR-X1300W. I am on very happy camper now. This Receiver is 1000x better than my old pioneer (Which is now in the dumpster btw)

I do have one question though, the sub has a crossover as well as the receiver, which one should I use? I'm currently using the AVR's crossover. I've also set the sub volume level to half as directed to do in the initial Audyssey setup.

Turn the crossover knob to 150Hz. Lovinthehd is right, it is not really a crossover, but since that is how the knob is labeled, so don't sweat it.
With an AVR, you should only be plugged into the RCA line in. No other connections!
With the "Level" knob at 12 o'clock, the AVR sets the sub's level to match your speakers.

If you didn't, you might want to do a subwoofer crawl to see if your sub is in a good location:

Just use the crossover in the avr and turn the low pass filter on the sub to the max value (it would need an output to your speakers to be a crossover, if it even has such capability); some subs that have an LFE input connection automatically take the low pass filter out of the way, but turning it to max is safe if you're not sure about yours. The avr may also have a low pass filter for the LFE channel, this is not a crossover and normally would be set to 120hz.
That is what I did. Crossover on sub is at Max and sub level is at 50% as instructed in the audyssey setup. Another question. I have my sub under my desk as it's really the only place I can put it being in a small room, should I make room to place it elsewhere? I've read in numerous places that it's not a good idea to have it under a desk because of the boominess, however it sounds great to me.

If you like it where it is there's nothing wrong with that. As suggested above, you might try a subwoofer crawl to see where might be more optimal and then make a decision about accommodating it...or not. Do you normally sit at the desk when using the gear? Nearfield (close to you) can work well.

Oh, a BIG setup issue!
Did Audyssey set your speakers to large or small?
What frequency did it select for the crossover?

Yep always a good question, but since he mentioned crossover in the avr hopefully the speakers are set to small already. Also, some Audyssey equipped avrs will automatically enable Dynamic Volume, which I'd suggest turning off. I would recommend learning how to use Dynamic EQ, tho.

For the most part I sit at the desk. I have a reclining love seat behind me for when me and the wife want to watch a movie together and I just move the computer chair out of the way. The room size is only 10x12 in case that makes any difference.
