If I have the sub gain closer to 10 o'clock and if Audyssey set it at 0 is this considered running it hot? I ask because when I've had it at 9 o'clock Audyssey would set it at -3 and it did not have enough bass output.

"Running hot" would be bumping up the bass after you run Audyssey.

Sounds like you've got it just right. Ideally IMHO, that's what you want - the sub dialed in for your setup and any calibration at zero.
