HDMI or Digital Coaxial out of player for playing “STEREO PMC”. Are both the same? Or is one preferred over the other? Advantages, disadvantages, the same?

Depends- does the destination process the digital signal in the various surround modes? If not, you need to decide whether that's important. Generally, using HDMI from the source to an AVR, pre/pro or TV prevents most issues with delays but how it handles the surround modes matters if you use Atmos and other configurations with more speakers.

HDMI out of my Lexicon RT-12 for stereo listening only. Going into my Denon AVR-5308ci the listening mode is set to stereo. HDMI or Digital Coaxial cable or does it matter?

For stereo as you describe, I'd expect them to be identical over either connection type.
