Which receiver should I buy -- Marantz SR4001 or YamahaRX-V659 or something else for the following Paradigm speakers:
front -- mini monitor
center -- CC-370 or 270
rear -- Atoms
sub -- PS-1000 (any other suggestions)

And of the major brands in the $400 price range will work very well for you. Check for features you need and go from there. Not much to gained by going further up the food chain unless there is specific feature that can only be had a more expensive unit. The point of diminishing returns for receivers kicks in real early IMO.
