Why not just sell the Bose to some unsuspecting person and buy some "real" shelf speakers? Anything over $50 a pair would give you a huge improvement in audio quality. This would be your best option.
If you are using a receiver with LFE/Sub out, just run a RCA coax cable from the receiver to the sub's low level input and set the crossover on the receiver as high as possible. I would recommend 150Hz if it is an option. Unfortunately, you will be able to localize the sub, but at least the little cubes won't be trying to produce sounds too far below their capabilities.
You can also run the speaker wires to the sub's high-level input and from the sub to the cubes if you do not have LFE/Sub out. Adjust the sub's internal crossover till it sounds best to you.
Let's face it. A 2" paper cone that costs Bose $1.50 cannot possibly reproduce effective midrange (let alone bass) unless you are in a VERY small room and listening at VERY low sound levels.
