I ran auto setup for the first time, I moved my sub to behind the sofa, It set the distance to 24.4 ft when its more like 3 or 3.5 feet . Should I just leave it or set it manually. It sounds alot better not just the sub but the whole thing.

I'd leave it. The distances your avr sets are for timing. So the right frequencies reach you at the right times for balance.

*Edit: You can play around with the distance to see if you can find one that sounds better to you. I find my avr settings are good for my placement tho, IME, YMMV, ect.

The reason is a sub also has some built in delay for it's amp/dsp. Like Pogre, I'd leave it as set.

Ok so if I get a second wireless sub my Denon has sub 1 and sub two, but from what I read its really only a y connection so the receiver will only see one sub. What kind of problems will I have with that. Should I just save an get a receiver that really has 2 sub capability . Or would I be ok running to subs On the Denon .

Nah, if you have, or get an spl meter you can set the phase with the built in test tone, or tones on YouTube.
