Audyssey, and Audyssey Flat are very similar, with "FLAT" not including a the signature Audyssey high frequency roll off. Ref Bypass L/R uses Audyssey on all speakers and sub EXCEPT the Left and Right.

What would be the purpose of bypassing the front

Some people prefer no dsp for serious 2 channel stereo music listening. This option allows them to do so and still use their sub(s), with the benefit of REQ.

In most circumstances, I would not use the Front Bypass mode unless you are advanced enough to have set up your front speakers perfectly, or prefer 2 channel music as Peng suggested above. Also, unless you have an unusually dead and.or overly treated room, the recommendation would be to use Audyssey Reference over Audyssey Flat. Audyssey Reference is the default because Audyssey feels this is what most people should use in most situations.

Flat - EQ to get the flat in room response. Best for good speakers combined with good recordings.
Reference - HF roll off starting at 10KHz. Helps cover up flaws in speaker or bad recordings.
Bypass L/R - Keep the audiophile from vilifying Audyssey

I usually flip between Reference for streaming music or radio and Flat for good CDs or movies. Sometimes I'll forget to switch to Reference and will know it immediately because of the listening fatigue. Not so apparent in the reverse situation.
