Okay to change crossover setting after using Yamaha Auto Setup?

Hi folks. I can't remember where I read this but I'm thinking I read that it is not okay to change the crossover setting after I run the Yamaha YPAO setup routine with the mic. Something about it negating the Parametric EQ that it sets up. When I did this it set my crossover to 90 which was okay but now I'm noticing that I can tell that my sub is on the left side which is somewhat distracting. I talked to someone at SVS and they suggested maybe that the crossover is set to high at 90 and suggested putting it to 60. Is this okay to change after running the YPAO setup? I was hoping to use the PEQ it sets up but I don't want things off balance with that by changing the crossover after setup. Thanks.

Setup is the following:

Receiver: Yamaha RX-V465 Receiver
Fronts: Axiom Audio M60v2
Center: Axiom Audio VP-150
Rears: Boston Acoustic HD7 7"
Subwoofer: SVS PB12-NSD
TVs: 58" Samsung PN558C550 Plasma | 40" Samsung LN-S4051D LCD
Game: PS3 Slim 120Gig | Xbox 360

Well, you can always try it. If YPAO is in a certain sense similar to how Audyssey works, then what happens is that nothing below that 90hz mark will be EQd on the speaker. Now while the bass frequencies are the hardest to dial in, or so I've read, there is a lot of stuff between 90 and 20,000hz! Try it is what I say.

I'd leave it on. Like I said, there's a lot between 90 and 20k. And like I also said, YOU try them all, and tell us what sounds better to you. Eq on, or off, for both xover selections. That means 4 experiments for you? ;)

Okay well the only reason I ask is because I think I read that if you change the crossover after ypao it will cancel the eq settings because the parametric eq on had a +-3hz or something. Sorry I don't totally remember. Make any sense?
