Need help with new setup

I just bought a new place and will be moving in next year. To my wife's dismay, the first thing I'm thinking about isn't the couch, dining table, etc, but I'm obessing about how the heck I'm going to get a decent HT setup! I currently have a bunch of gear in the house that won't really fit in the apartment due to space issues.

The pics below show the layout of the living room area and a picture of the presentation suite. This gives an idea of how much space I have to work with. The TV in the picutre is 40-42".

I'm guessing my PSB or Totem systems won't work here and if they don't, I'll be looking at purchasing a new system.

I'll need 5.1, 70% movies, 30% music. I'm thinking of on-wall and in-wall speakers. Problem is that on-wall will limit the size of the TV to the low 40s. I'd like to maximize the space I have for as big of a TV as possible. The probelm with in-wall is that I have no idea where the speakers could be placed. Perhaps directly below a wall mounted TV?

I'm also trying to figure out where to put the surrounds. The couch will be right up against the wall, which is all window. Maybe I could mount speakers into the ceiling?

I thinking I'd like to try to avoid in-walls as much as possible as when it's time to change places again, I'll want to bring my gear with me.

EDIT:

I forgot to ask you guys for some recommendations on what type of gear! (speakers, tv, AVR, etc) My budget for this will be around $5-$6k.

I'll have to find out the exact measurements - I just found out that my unit will have about 1/3 of that wall as a floor to ceiling window. I would imagine the entire side would be about 5 ft or so including the window.
