Construction on my new Home Theater has finally started and I want to wire for two sub-woofers. Planning to buy a Pioner VSX-74TXVi or Denon AVR-2807. Do I run two RCA cables from the AVR...looks like they only have one subwoofer output

Yes, run two RCA cables to each sub location. An RCA splitter will allow you to connect the single LFE output on the receiver to both sub cables. Also, two big subs will interact with the room modes so flexibility in placement will be necessary to optimize their performance.

Given this comment, am I better off with one big sub, vs. two smaller subs. I planning to buy Monitor Audio Silver speakers (mains, center, rear and surround) and their sub isn't that big, so I was concidering running two of them as my wife has a preference for the speakers to match.
