House was pre wired for surround/subs-now what?

I managed to make my no brainer connections for my rear channel speakers, but after looking at my subwoofer pre wire, I am looking at something completely different. I have 2 cables consisting of 4 wires(green, red, black, and white).

What is the best way for me to connect these wires as I've never seen something like this?

Make sure that's not romex (green=ground, red=hot, black=hot, white=neutral).

Your question is not clear. What speaker(s) are you trying to connect to what receiver, and what is this (pre) wire? Speaker cabing is actually very straight-forward. Try the faqs section.

The red, black, green, and white is more than likely 4 conductor speaker wire. Not really meant to be used with a powered sub.

Any idea why would they have run this wiring for a subwoofer outlet?

Either they assumed you would use a sub with speaker level inputs or most likely the wire wasn't necessarily intended for a sub. You just need one cable for the sub and it can be a premade cable with rca jacks on each end or you can use coax and crimp on your own rca plugs if there is a spare coax coming out of the wall near your sub.

A typical pre-wire for a new home (in this area at least) includes one cat5 and one coax to each room and additional (seemingly random :)) sets of 16/4 all around the house. It's just wire and can be used for anything - security system, speakers, lighting, etc. My particular house has 16/2 wire for the speakers but additional runs of 16/4 which are not being utilized at the moment.

I'm going to call the company tomorrow and find out exactly what the deal is. Either way, this isn't the wire that should have been run IMO. It should have been either RCA or coax for me to understand what in the world they intended.
