Help setting up external amp with Denon AVR3500H

This is my first post and I would appreciate any help more experienced folk can give me.

I am setting up a Musical Fidelity m6si integrated amp with my Denon AVR3500H to enjoy better stereo listening while still having the home theatre experience occasionally. My set up is a 5.1 system (Sonique 5.5SE fronts, Paradigm centre, Monitor Audio Silver 50 rears, REL T9i sub and Oppo BD105). I have followed the Denon instructions to connect the amp via the pre out connections and wiring the main front speakers to the amp. So far so good. But trying to use Audyssey to calibrate the new setup has me stumped, and I cannot get Audyssey to recognise the main front speakers. When I use the bypass switch on the amp to engage HT, the system only plays through the centre channel and the rear surrounds. No sub and no fronts. But no problems with the stereo listening.

I've double checked all the connections on the Denon and the amp and can find no problem there. I assume that I need to ensure that the Denon can see that the fronts are now connected via the pre outs, but the instructions don't make that clear (at least for me). I'm probably missing something obvious — but I can't think what that might be. Any suggestions to fix the problem would be much appreciated!

Not sure why the Musical Fidelity integrated would yield a better listening experience. Better speakers and subs (particularly that Rel) would be a better route than worrying about electronics. Sure makes things more complicated with little benefit, if any. If you have the Denon using your integrated amp only as a power amp thru the pre-outs then don't see why you can't use Audyssey to set everything up. Probably the silly bypass thing getting in the way?

Check if the m6s is set up right for HT bypass and its selected if it needs to be, not all are auto HT bypass when on standby.

If you prefer the stereo sound from the Musical Fidelity over the AVR there is absolutly nothing wrong with that so go for it. I have a DAC/pre i can use for HT bypass but i usually have it connected only as a DAC, not fully as nice as when used as a DAC/pre but most of the way and it sounds a lot better to me on stereo music than my Marantz processor. It doesnt measure nearly as good but it makes not well recorded music sound good so its a net benefit for 90%+ of my music.
