EQ on Yamaha RX-V1700

I performed the YPAO auto set-up and I have a few questions. I have been adjusting the GEQ on the receiver but I have read that I should not adjust the bass or treble levels at all and if I do any EQ adjustmetents they should only be used in the 2 channel mode, not with surround. I grew up adjusting bands on EQ's with the common smile shape if you know what I mean. Can I do that the the GEQ on the yamaha or should I trust the PEQ from the auto set up? or, should I set the bass and treble to 0 (flat) and all the bands in the GEQ to 0 also?

The PEQ and GEQ will not work at the same time so there is no worry of the two interfering with each other
Let the YPAO set the PEQ and also set the GEQ manually. Then you have the option of switching between them.
I never found a reason to mess with the bass and treble controls.

Depending on your setup (i.e. setting system flat as opposed to imitating main speaker sound) YAPO will attempt to make the system a flat response except for low bass. While you may prefer a non-flat curve for music, I think it is better to go for a flat response for HT. The bass part of the curve usually is not flat, as people generally prefer a bass boost or house curve. The YAPO (at least mine) doesn't affect low bass response. To affect low bass response generally through the subwoofer out signal, some use a separate parametric equalizer to optimize in-room response. Some also use room acoustic treatments to alter in-room frequency response.

What is the difference between PEQ and GEQ? Is it OK to adjust the GEQ for surround sound or should I just rely on the PEQ adjusted by the auto setup. Do you know of any articles that explain the difference between the the two?
