So I’m a little bit confused, I know that Gene says to get get everything integrated good before running auto EQ getting delays and levels correct and everything properly time aligned, so how are you supposed to run odyssey with everything preconfigured when it changes all the settings in the first test

I think that's referring to setting up your subs before running Audyssey, and not with the tools in the avr (using something like miniDSP for example). As you noted everything will start from scratch with Audyssey. You might also be thinking of setting up your speakers well beforehand, or applying room treatments, etc.

Not sure what article in particular you're referring to otherwise, link it up...

Yes, five steps to better bass is the name of the video,
I have heard him say several times that it’s better to get everything right first because that gives autoEQ the best chance to succeed, it just doesn’t make sense to me because of the initial calibration step in audyssey
