My speakers in my dorm room have bass reflex ports in the back, but I do not have too much room for them on my desk. How much room should I have from the back of the speaker to the nearest wall or surface?

The general rule of thumb is whatever wide the port is, is how far from the wall it should be. For example if you have a 3" port, it should be 3" from the wall. This is with all ports (speaker or subwoofer)

The only problem I have is how my desk is set up. The sound from the ports reflects back around because of how it's shaped.

I moved the speakers down to the bottom level so the treble was closer to my ear, but the bass is still boomy and i think it's because of the ports.

Have you tried plugging the ports? I think I've already suggested that. Did it work?

Gotta find my old socks. Would a hand towel or washcloth work?

Yes a sock or washcloth will work, (just roll them up and stuff them in) if you have a pair of black socks that works best, since the speakers are black, it's harder to notice.
