Anthem ARC question

The question is, does Anthem ARC make any changes to subwoofer phase or polarity? I'm asking this because I recently purchased Founders 100F's and 90C and noticed with my old sub that is sounded better at 180 (it only had a 0/180 switch). When I purchased my PB-4000, it sounded better with negative polarity. This was all by ear.
I finally started messing with REW (Anthem ARC had not been utilized) and saw the response difference between positive and negative polarity on the sub when combined with the mains. My ears were correct. I then started playing with phase and was able to tune out most of a null I have in the room (only 1 sub for now). I did this work on REW and using the SVS app to make changes PRIOR to running ARC. Is this the correct procedure or would ARC have done all this automatically?
I also noticed that the PEQ i dialed into the PB-4000 to remove a couple of peaks were dialed back in by ARC. So I am going to remove the PEQ from the sub and let ARC do the EQ work...I just wanted to check on the phase and polarity part of the equation.
