In ceiling/ in wall speakers vs towers/ bookshelf speakers

Just built a house and like how clean the in wall/ in ceiling speakers look, but don't know much about home audio. Will the sound quality and feel of the surround sound be low because of the in wall speakers. Is there a huge difference in in wall speakers vs boxed speakers other than movability. I'm willing to spend around $2000 and need some recommendations on speakers and receivers.
