I need direction on YPAO

High I have an Aventage - what do I set my Sub too in the back of the sub? and I make it 120 in the AVR settings right?

And when I make the speakers small what EQ do I set? Para EQ Flat , Manual etc

Have you read your receiver's instruction manual..?

If you sub settings, I set my volume to 12 o'clock and crossover knob to full 'bypass'

I set the Para EQ to Flat which sounds the best to me.
