By the way, you have the same sub, right?
Are you using an SPL meter to level match all the channels with the receiver's internal test tone?
You should do that.
Is the receiver properly set up to allow the sub to fire on other sources than a 5.1 input?
Yes, same sub. No Spl meter though.

I manually set it up. It tried YPAO but It didn't work very well. It sounded like crap, so I did it myself.
Are you sure you setup YPAO properly? Shouldn't sound like crap. Without knowing details of your setup who knows what your preferences are without measuring tools? At least YPAO has that....

Agree. You didn't like the YPAO result so you set it up manually w/o tools? Hmmm...
