here is a stupid question that i should know. when using optical cables the end of each cable has a little rubber bulb cover that comes off, is that just for protection and should it be taken off?

Yep! Those bulbs are just to keep the ends from getting dusty and/or scratched. You definitely take those protective rubber bulbs off before connecting the cable to your equipment.

thanks thats what i thought, i was 95% sure they should be off.
